You will want to use a cable to record audio into your PC... there is no effective alternative... and also it is the most reliable. Quality should be fine... it mostly depends on your audio interface.

You just import that ZIP file directly within ThumbJam (having used Open In... etc from Safari or an attachment), it contains both the samples and the ThumbJam instrument created by the original poster.

Your setup should have worked, if in fact Aphelian was really sending out to different MIDI channels. ThumbJam doesn't have AU support yet, which is what I assume you are talking about here. It will happen eventually!

Using ThumbJam alone that isn't possible right now, but you could probably do it using ThumbJam in conjunction with an app like AUM. Right now ThumbJam doesn't have an automatic vibrato or tremolo feature at all... it is only really done with accelerometer gestures, etc. People have requested a traditional LFO based vibrato feature, and maybe one day I'll add it!
