Yes, I know about the issues with the sustained notes not being properly stolen, and I hope to fix it in a later update.
Regarding using the Yamaha

Regarding using the Yamaha WX5 with ThumbJam, I'm using a Roland FR-18 V-Accordion with the app quite successfully. Works both with my iRig MIDI interface and direct USB connection via the Camera Adapter.
At Jesse's recommendation I'm using the "MIDIBridge" app for control and velocity curve remapping:

I would think it would be extremely useful for your setup as well.

Not being sure what the real issues are, I think Seisiuneer's suggestion might be a good start to solving your issues.
And from another post where you asked the same question, I wrote:
If you could create a recording in ThumbJam of that sound it might help me try to troubleshoot it. What Input Options do you have set in the Prefs->MIDI Control?
